SStructView 1.2
Overview
We have developed a Java applet to display interactive Secondary Structures.
The applet retrieves the secondary structure from a URL, displays it in a Web
page, and responds to user interaction by identifying which objects the user
clicked on and optionally calling a URL in response. The applet supports
several levels of zooming and uses offscreen imaging for optimized performance.
Java's virtual machine architecture allows the SStructView to be integrated
into WWW pages and run on a number of different platforms.
New features in version 1.2
- Bases can be assigned individual background and foreground colors.
Colors can be from a predefined set, or defined by providing RGB (Red-Green-Blue)
values that define the color. See how.
- You can assign default foreground and background colors for all bases.
- You can assign the font used to draw bases.
- A new "Find" feature allows you to quickly find any base in the
displayed secondary structure.
New features from version 1.1:
- New file format allows users to create new concepts by defining sets
of related bases. For example, you can create a new concept called ARTICLE
that groups all the bases that are described in a particular publication.
- Selections can be restricted to a particular data type (e.g. only select
base-pairs or helices).
- Certain bases can be permanently flagged and drawn in reverse video.
- Selection data accessible from JavaScript.
- Various performance improvements, incl. 30% decrease in drawing time.
These demos show how SStructView can be linked to CGIs on the web. The first
three examples all use NCBI's BLAST
search engine as the demo CGI.
Color and Find demo demonstrates how to
manipulate the foreground and background color of bases, and how to use
the Find field to locate any base in the displayed secondary structure.

Availability
SStructView 1.2 was released in October 1998. To obtain the Java
class files, do the following:
- Read the licensing agreement.
- Download the zip archive.
Java source files for SStructView 1.2 are not available at this time.
